When using bike trainers . . . ?

I just bought a CycleOps Mag trainer and has mounted my mountain bike on it. When I started to use it, it gives a vibrating feel that gives me a headache after a few minutes. Is this vibrating feel caused by my mountain bike tires (as opposed to the smooth-surfaced road bike tires)? Or are trainers supposed to feel this way? Would a CycleOps Fluid 2 have a smoother feel when used?
